SyntenyView
A new page displaying large-scale chromosome synteny between two species. Currently this shows synteny data for Human and Mouse.

EST Genes
A new set of gene predictions has been added to the data. These genes are built from human ESTs using the Ensembl EST GeneBuilder. Alternative transcripts are predicted where there is at least one alternatively spliced EST. Each EST gene has a supporting evidence page showing which ESTs have been used to construct it.
Gap Track on ContigView
A new track on ContigView displays and classifies the gaps in the assembly. The types are intra-clone, inter-clone, inter super-contig, and golden-path. The track can be toggled from the Decorations menu.
New DAS tracks on ContigView
New DAS tracks this release include:
  - NCBI Transcript models
  - NCBI GenomeScan predictions
  - Acembly Transcript models
  - Ensembl mapped RefSeqs

NCBI 28 Data
This release is based upon the NCBI 28 assembly.
SSAHA Alignments
SSAHA results now contain alignments.
New Homepages
The new homepages for the site are the start of a project to re-design the static content, to make information easier to find.
Orientation Indicators on Contigs
All contigs on the ContigView display now indicate their orientation.
Peptide BLAST fix
Peptide BLAST hits now display properly on ContigView
cDNA dumps of known/unknown genes
The cDNA FASTA files on the FTP site are now split into known and unknown genes. There is also an unsplit dump.
Flatfiles by chunk
The EMBL/GenBank dumps on the FTP site are now based on megabase chunks of assembly rather than on clones.
